I personally agree that this sort of identity politics should be kept out of video games where all they do is stoke arguments. Do you also think they should put in a Donald Trump / MAGA cape? Do you want one that allows you to show your support of either Israel or Palestine? It's all pointless.
If it's 'not political', why do you so badly want a flag in the game and why are people pushing it? Is it too difficult to use your imagination to pretend the character you are playing is trans? Would that be so difficult? Why do you need everybody else to know too?
It's a video game lol, people could care less about the sexuality, political views, or anything else, of the people they are playing with. It's just not relevant.

I guess you didn't know, politics are downstream from culture. So yes, a subculture pushing itself on to the greater culture artificial and forced is political. It is colonialism at its finest, just without the war.

Just to be clear, I'm not laughing at the idea of "living one's life and be okay with who they are" by having something catering to them in a videogame (which don't get me wrong, it is laughable) but the implication that these people are suffering so much by the oppression of society and systemic issues that one of these would be not having a flag in helldivers.
Just think it through. Really do that.
It's fantasy politics. A fictional earth with a fictional political system. Everyone under one flag. That's the idea.
The devs said no to your real world politics. The community said no. Give it a rest.
