I completed the game but it didn't unlock the achivements
Having seen this bug myself on many different games, it seems my answer is always to use a newer proton version (note : i think it can change the location of save files.), but i don't use Arch.
I switched to 7.0-1 (or Proton 7.0-5?) when i noticed i wasn't getting achievements, and they work fine now. (However, alt-tab has switched from causing the game's image to freeze when in fullscreen to causing the game to crash when in fullscreen.)
Fortunately, since like you saw it's just a different save file location, Steam Cloud doesn't "know" about them and shouldn't be able to delete them locally.
Side note : If you ever play a demo on one version of Proton, then download the full game on a different version, and the save files are supposed to transfer over, and they fail to be transferred over due to Proton differences, the demo saves can be deleted.
I think this is because Steam deletes demo data when the full game is downloaded.
