You can also toggle them off (think Default is P) inorder to stay hidden in smoke and if your just out of their view range.
Some of the secondary guns on a ship, usually the biggest of them... 100mm 120-130-150mm etc, mounted usually on the side of the ship's deck, are dual-purpose, which means they will fire at enemy planes, or enemy ships within their range. But by Ctrl+clicking the target (either planes or ships) you decide on what they should focus.
You can tell which one they are and see them in the port, when you hover your mouse over and click on the secondary guns on the right pannel "artillery". Then, if you see the same guns on the "AA defense" tab, then you know they are dual-purpose

You have to know the fire range of your ship's AA guns, also as it's said in other comments you can prioritize targets by alt+clicking on them, but to make it really effective you have to choose the "manual AA" captain skill (it's level 4 i think)
It all depends on the ships. That captain skill only apply for some gun calibers... above 80mm I believe or so. So it's better to check before if your ship has those particular guns, and if they are worth the 4 pts captain skills imho.
