Main mission after boss fight
I just started playing again and now i can go kill john seed but question is will a lose all the main and side missions in that region after that?

You can continue completing the side missions and challenges in John Seed's region after you kill him. Exploration will be easier within John's region because you have liberated it from the cultists. Same goes for the other regions, and really for the entire map after you complete the main story by confronting The Father.

ok thanks and what about the main missions? do i lose them all in that region?

Main missions are not replayable. Once they're done, they're done.

No i'm not talking about replaying them. I mean when you kill the lieutenant of the region and haven't done the main mission in that region before killing him will they disappear? i need to get to the last fall to see john but i still have other main mission to do.

You will be forced to visit each lieutenant several times as you earn resistance points inside their territory and achieve specific progress milestones that trigger the story missions. There is usually a cut scene and then the lieutenant will either let you go or there will be an action sequence that concludes with you returning to the open world. You must do this 3-4 times for each lieutenant before you actually battle and kill them to end that story arc and liberate their territory,

You will always have access to every region on the map. However, travel becomes increasingly more dangerous and violent inside these regions until you kill its governing lieutenant.

When you kill all three lieutenants you are invited to confront the main boss. You can do that when you choose to; but once you engage him it initiates the final mission of the game and the story ends. You can then continue to explore the map and complete the side missions and challenges even though the main story is over.
