For the detection issues, those are throughout the game. Peggies seem just as unaware of Peaches as Jess Black half of the time, then the other half of the time they magically witness her. This seems to be tied to the special instant-death animations in some way, such as I notice if the enemy makes a sound - at all - during their death, everyone notices. Granted this is only reasonable, it has bad feedback for a player. Other times it seems like Peaches is just autodiscovered, though I notice most of it has to do with cover and concealment; the intelligence for Peaches doesn't always use the most hidden avenue of approach despite the character being stealth based and mountain lions, as with just about any other cat, being all about the hunt, stalk, ambush, kill tactic.
My advice? Remove her as a follower, restart the game, call her back out.
sounds like my cat is being more sneaky when he's trying to make me break my neck, might just be a bug with her pathfinding logic
