I have enough resistance points for this area so when do the end missions start. I was on my way to a side mission when I got a call to go to Falls End to see JOHN (I must have enough points for him too) I wen to the church and then did destroy his plane which I did - even though I was only in the air for about 5 mns and didnt shoot him enouogh but he said he had been hit and was going down. I got a prompt to get his key so parachuted out of the plane and followed the waymark. The mission completged and then a cut scene where I took his key. I haven't done the bunker missions yet.

I was hoping to do Jacob's missions first so how are they prompted as I am running around in his area thinking I am going to be captured.

The final mission of Holland Valley will trigger the moment you kill John and get his bunker key.

Be aware, though, that once you do the final mission, the entire Holland Valley region will become deserted and enemy spawns will be a lot rarer.

Thanks I have got john's bunker key but not done mission. Does that mean Jacob's final missions will start somehow

Not really. Each region has its own mission chain, and one does not interfere with another.

Is Jacob's resistance bar already full and have you been captured by him a couple of times? If so, then just wait until the mission where you need to confront him triggers, it should happen automatically without any player interaction.
