Just a headsup regarding cult presence [SPOILERS]
Each of the three regions works independently regarding cult presence. The spawn rate is normal (frequent, cultists appearing in every corner) until you do the follow-up mission after defeating the lieutenant of the region.

With the exception of Faith (you'll have to defeat her and immediately continue through the rescue mission without a follow up mission), this means defeating them DOES NOT reduce cult presence in their regions, it will only happen after you do the follow-up mission, e.g. Holland Valley will still be heavily populated by enemies even after you kill John Seed, and they will disappear as soon as you invade John's bunker to rescue Hudson.

So even after you defeat John and Jacob, you can keep the spawn rate of enemies in their respective regions and prevent the game from becoming too boring, should you choose so. Faith's region, again, does not count, as there is no follow up mission.

Faith teleports you into her Bliss world and then you go into the boss battle and kill her. Once she is dead, you are immediately put at the bottom of her bunker and go through that trippy state where you find the Sheriff and he tells you to destroy the Bliss processing plant. Once you escape from the bunker, the region is completed. Sucks yeah but nothing you can do as eventually you will be forced to do that when in her region.

But wait...isn't there a follow up mission in Faith's region like in John's? You defeat the boss and immediately go in the rescue mission?

Yes. I did a completely new playthrough to see if I could keep each region at its hardest cult spawning state but Faith's is the only one to force you into her final mission and complete it all at once.

That's weird, when i killed John seed on my old run, and took all silos and outposts in holland valley hardly any cults where there just heli's planes and some odd trucks, and most would cut n run when we engaged..

Yes bunker missions

I have finished the main mission in each region. All that is left is to kill John which I haven't done while I complete all the other side missions. There are very few cultists anywhere to be found at this point. I have been looking for them so I can complete some of the chalenges like drop kills and such. Not enough of them anywhere to complete those tasks.

Go to cult outposts to get those. If you completed all the outposts then reset the cult outpost progress.

Or you can do it in coop with someone else in their game.
