change the line
(make a backup of the file!)
not beeing able to change the gfx options ingame is a sign of SR3 not detecting your graphics device for some reason.
i don't play with a controller, but i know that the xbox360 controller is working nice.
Controls are still reversed, though. The controller I'm using is a third-party PS3 controller; do you think that may be the cause of the problem? Like I said earlier, it works fine on other games (tested on Mark of the Ninja and Portal 2), but not on SR3 for some reason.
there are also some "tools" to make a controller work by mapping the buttons to keyboard input.

I Have This Too
Saint's Row 2 worked without an issue and I've found several threads reporting this issue but can't seem to find a fix. I'm not using any emulator software as Windows 10 just sees the PS4 remote as a 360 remote.
It's pretty frustrating. I've not had this in any other games and cannot find a fix. I don't have any kind of mapper program as I've not needed one before since Win10 just recognized the gamepad :/

At least this works with my PS4 remote on Windows 10. I can't say for other setups.
And in case anyone finds what he's saying confusing, here's a summary:
1. Go here: https://github.com/x360ce/x360ce
2. Scroll down to the download section
3. Download 32-bit (SR3 seems to be 32-bit)
4. Unzip it into ..\Steam\steamapps\common\Saints Row the Third
*Note you'll have to figure out where you installed steam/SR3
5. He mentions the xinput1_3.dll, but that won't be in the zip file, it'll be created once you run the exe the first time after unzipping it (it asks you to create it)
6. Edit the x360ce.ini with the following: (this section exists so just update it)

HookLL=0
HookCOM=1
HookSA=0
HookWT=0
HookDI=0
HookPIDVID=0
HookName=0
7. Do the same with SR4 when you get there
8. Enjoy
