I take it you haven't done all your required missions beforehand including those for Marsh at Gunbarrel? Had you done so you would have a 'Scrambler' which you get to stop that exact thing from occurring.
Do you have all the three friends up to Level 5 also?
If all else fails, go to YouTube and watch a walkthrough.....It might help.
It's not that easy to find the exact point where my game deviates in, for example, 8 1/2 hours of gameplay (https://www.youtube.com/watch?v=eP72lPs9Stw). I did find the moment where the scrambler is being picked up from the table in Marshalls office (at 8:01:20). Marshall then sends the protagonist to Kvasir, where he delivers General Cross' DNA sample, then the final mission diamond seems to appear on the map.
I'm not sure I picked up the scrambler. I am also unsure as to the sequence of my completing these events. I may have delivered General Cross' DNA to Kvasir before looting the Abandoned Authority Installation, which yields the data necessary for the scrambler.
I found that the information on what to do next is often given by radio in the midst of heavy gunfights. The fight's noise, plus the level of preoccupation, was regularly too much for my understanding the orders/hints. The level of information accessible via the mission logs is, in my opinion, too frequently insufficient to recreate what is only said. So I bumbled across the map, fulfilling objectives as I discovered them often by accident.
At any rate, there is no Authority HQ mission diamond, and trying to enter I'm blown up. There is also no scrambler sitting on Marshall's table, and neither Kvasir nor Loosum nor Marshall has anything relevant to tell me. It looks like I'm screwed royally, and that is a serious design flaw, apparently still not corrected although long ago pointed out. Shame on Bethesda, or whoever is responsible for fixing this.
A rule of thumb that I work to is get all you friends levels up to at least 5 (as it would appear you have) and then visit Marsh first. Once you have done all you need to do for him (and get the scrambler) then and only then go and see Loosum after she also is at level 5. Kavasir is always left to last and only when the first two friends missions are completed. He will send you to Eden Space Centre and then to get Crosses DNA and of course from there once you have delivered it and collected the injection a notification will come up saying all is ready to go to go to kill Cross. Your map should indeed show the gold star at the HQ once you leave his area.
Would you be happy to post a page of your map and progress and I will see if I can detect something that has been missed. I know many people seem to have had similar problems, but there may be a fix and who knows? I agree about all the peripheral noises and they still annoy me all the time. When you do in fact finish Dagger, much of that disappears which is a good thing.
I don't deny that Bethesda really should have sorted all of this rubbish out. I have had a number of issues of course, but have been able to fix them (or bypass them) myself.
The pity is that this game offers so many extra features that it is fantastic and you can find news things all the time that are fun during future games.
Also, did you buy this on Steam or did you get it free On Epic? I bought it almost from the beginning on Steam and also both DLC's. Do you have the DLC's too? No big deal, just looking for possible problems and/or to explain the benefits of owning them.

No savegame available. 60 hours of gameplay for naught. "Start a new save", as they put it. Pretty unbelievable, but, then again, this is Bethesda.
I did buy it on Steam, € 18. But that's not much pf an issue, I did enjoy the game a lot. Having to replay all this, rather than continuing in NG+, is what starts my Rage, too!

I have no idea what they mean by a 'New Save'? Previous save yes, but a new one? That to me suggests it would be later than the problem time and I can't see it helping.
From what you say I can't imagine what in fact you may have missed and it's a pity they in fact don't offer some suggestions. Either with 'exactly' what people should be doing or the exact specific items that if missed will cause a problem. One thing they don't mention is that if you die on the way to the Authority Base, that will cause the problem as well. Once you try to re-start the mission the Gold Diamond will be gone and you can't complete the mission even if it was there initially.
If all else fails and you do start a new game, try my suggestions with the order of play as I have never had a problem in the whole time. Also, once you do get to NG+ it is great because you start with all items collected before and it makes life much more easy.

As well, in Ghost DLC, on this Metro Island, there was the similar issue: completing the task, Keenan simply does not turn to you: he has a speech icon, but you can't activate him. Only thing you can do is to exit Metro by the door, then suddenly Keenan tells that you're great, completed the task and he has more. And this way works like this - Fast Travel resets nothing.
I believe, same thing is with final mission - while Marshall talks to me, saying that The Project Dagger is complete, Kvasir and Hagar glitches, having the same behavior as Keenan: speech icon above and no interaction. Probably, some fatal crash is happening in scripts, didn't find how to reset it, like it was with door of Metro DLC.
And I think I've even saved the game when I got the final task - or when I've noticed Hagar's glitch right after I got the task? - and loading it gives me nothing. It's just really strange, and SHAME to @AvalancheStudios, @IdSoftware and @Bethesda that they didn't fix it, because it's not a Major bug, it's a BLOCKER. I don't think that it would cost much to add a simple check for previous mission to be completed, and activate the mission immediately, with a radio talk with Hagar instead of going to Wellsprings, player can spawn the tank himself.
But advising a player to start a new game or reload previous savegame of 20hours ago - well, that's cynic. SHAME.
