Probably just like cargo crates.
having it as an in-mission collectible means everybody is guaranteed to have it and it's not gonna take up any perk slots. it's a much better implementation. as to how balanced it is though, that remains to be seen
... which would pose a problem. If you join after a cargo crate is opened you cannot retrieve the cosmetic, unless that has since been fixed. It's been quite a while since I have had anything pending in cargo crates but I do recall open crates not offering cosmetics if I joined after they were opened. That behaviour may be a problem with jump boots.
But still, if the map generation doesn't toughen for jump boots, joining players that cannot/don't get the boots can still make their own way back up like before. You just might not count on quite the same level of cooperation like platforms/tunnels. Still for the most part players will still be prepping the way back up on their way down since jump boots will not be a guaranteed find. If anything jump boots will likely result in less "driller drilling straight to pod" from the bottom of maps.
The only way I could see this becoming much less of an issue is if there was a jet boot crate in every big cave room for players to get, or if late joins were simply granted the jet boots upon entering the game if the crate for them was present in a mission.
