Yea yea, it was funny the first time I heard it in-game but didn't realise just how true it was until I started reaching 200 hours and going on solo Hazard 5 missions.
Same with the standard flares, annoyingly long cool down for glow sticks that are so crap to begin with.
But hey, at least we got a funny voice line for it...

I tell her to plant her ass down somewhere so that I can lure the swarm away far enough for me to be able to deposit before they reach me again but she keeps running back to me if I go further than 10 meters from her which means that she is running alongside the swarm that's on my ass.

I get it, the game is really meant to be played 4 people but they could at least make the AI companions a bit more helpful in solo missions or at the very least get Molly to stay where you tell her to in solo mode.

I'm honestly never sure if those voice lines are intentional trolls, or admissions of issues that they'll get to eventually.

The flare ones specifically, I'm almost positive are a reference to the fact that flares used to be upgradable, and that the current flares are as good as fully upgraded flares used to be, so it's just a troll voice line that they'll never get better.

Once you get used to molly's geriatric behaviour it becomes quite manageable. You can preemptively put her places so she doesn't get in the way.

If you're just playing solo, there are plenty of mods that will do what you want.

I usually play with other people but other times I like going solo and go at my own pace. And I don't wanna have to mod the game for solo purposes only. Don't wanna have to mod it at all really.

Modding is all done in game, via the modding menu; it literally takes only a few mouse clicks.

Those are Approved mods, so they'll work when you're playing by yourself, or if you host a game, or if you join someone else's modded server who uses those mods; but if you join someone else's Vanilla server they just won't work on that server.

Very simple, very easy to do; and pretty much your only option.

Why? Just kill the swarm and then get back to depositing.

As for flares, don't spam them and learn to pace yourself...

No that is exactly your problem, I know you think it's that she can't be fixed in place but that would cause you much bigger problems. The fact that she's following you is her getting in the way. Once you know how to better handle swarms and manage molly the issues go away.

I've really only had problems with Molly during solo Haunted Cave missions. Molly can't really outpace the abomination, so you end up playing ring-around-the-rosey, trying to get it to path through the cave differently, just so you can try and quickly deposit 100+ minerals.
