EDIT: In terms of F-words... "FU-" is not in the game, been scrubbed. "FA-" was never in the game.
Nobody knows for sure, it's a made up phrase, but people will be along to give their gross interpretation soon.
This is the developers official answer from Twitter, so it's likely just an in joke reference to someone they know.

I know what I think you believe the definition to be. But as far as I can tell, that was made up on either these forums, or reddit. It's certainly not a common or well known phrase. It doesn't even have an Urban Dictionary entry.
Yes, I know that is the consensus here. i just disagree. If you google Whale Piper, literally all of the results are either DRG or Bart Hoenders. It's not a phrase that exists outside of this game, at least not to the vast majority of the world.
I also don't think that definition fits the tone of the game at all. Literally none of the other voice lines are explicitly sexual in nature. You could make an argument for "you carry a load well Molly", but that's a double entendre at worst.
I can't even find any results for the word "piper" being used the way you are saying.
Hmm, no, It's not what I believe, it's what it is. I don't know how old people are here so I won't go into detail.
“Piped” is slang for “f-ed”(I’m not going to link it, just type that plus “urban dictionary”), so piper means “f-er”, and thus “whale piper” means “whale f-er”. There is literally no other way to interpret it lol.
