Report a translation problem
1. Half life Alyx ends just before half life 2 starts
2. At the end of half life alyx you get shown the future being the end of HL2 E3
3. G-man gives you the chance to save eli and you do changing how HL2 E3 ends
4. After that alyx is put into stasis and the game ends
Now what i'm trying to say is that if alyx is in stasis before HL2 started and during it and the following episodes she shouldn't be in any of them.
So the only way for valve to fix that blunder is to have in the next half life game ( if there ever is one) have gordon somehow confront g-man and force him to bring her back and correct the events of HL2 and it's following epsiodes.
Otherwise the timeline would be incredibly different, which would be a "considerable nudge".
We simply don't know what method they are going with to keep it as this yet, but that's because we only got like 5 mins at the end of Alyx to show it happening, it's not been explained yet.
Half life Alyx ends when half life 2 episode 2 ends
It could also be that Alyx is under the Gman's orders the entire time we're with her in HL2. If Gman's employers can manipulate time - Gman could have taken Alyx to somewhere else for brainwashing for years and then returned her to 10 milliseconds after he took her in the first place and no one would have any idea but them.
The writing team at Valve is pretty darned good. I'm pretty sure they've put some thought into this. We just don't know the answer yet.
