Is anyone else having this issue?
I do not remember the mission in question unfortunately. That said, trying to put one of your Capital Ships within range of these vessels should help with interception duty if necessary. Failing that, it is worth checking to see if you can utilize the Defend command right on the ships in question. Usually my Squadrons are very good at intercepting hostile munitions and can even take down nukes without issue.
In story missions check to see if you get command of additional friendlies. Those minotaurs will respond to your command. You can always send vipers out to protect friendlies.
You might need to get closer to keep the Cylons focused on you. They seem to pick favorite targets and get fixated.
I've noticed storyline missions aren't subject to random spawns as much, tend to be a bit more scripted.
I specifically did the next run with my ships trying to avoid a straight line between the base star and the ships in question. The Cylons targeted us this time. Not sure if that is coincidence, or it really was just a case of the escort ships being caught in the crossfire. If so, the AI pathfinding of these ships needs to be looked at for this specific mission.
