Are you sure you reached the deployment zone?
Some times you can make contact with an enemy vessel or group of vessels, sending you to the combat screen before you actually reach the area. You will be so close that yo can see your target zone in the battle map, but without the "green" message in the pre-combat screen stating you are in the target area, you have not triggered the mission. You will have to edge closer to trigger the real mission.
Another scenario, beleive it or not, but it is quite possible to load the SEAL's, only to receive a news/campaign update in the midst of the action, causing your loading action to be un-done.
If you get a news/campaign update during port stay and repairs/re-loads and embarking of SEAL's are under way, all such actions are set to empty, and you will have to re-embark the SEALS, reload weapons and do the repairs all over again.
If you forget, it's quite possible to head to sea, and then transit all the way to the target zone, only to have nothing happen when you stop in the deployment zone...
