1) The writing pushes Alisa ( across all 3 games)
2) In Trails of Cold Steel 3 the options are only Alisa Laura or Emma. With that in mind I would suggest you to pick one of them
If you're asking the question "who do the developers want you to choose", that is clearer; it's Alisa.
Alisa gets the most mandatory on-screen moments of spending one-on-one time with Rean. Alisa is also most clearly shown to develop a crush on Rean, and she'll do so no matter what, even if you do not spend any time with her.
Rean also seems less clueless about Alisa's feelings for him than he does for those of anyone else (of course, Alisa doesn't hide them very well), and he also responds to her more clearly and strongly than he does to others in their final bonding events.
Rean and Alisa are similar in some ways, and opposite in some complementary ways, but I don't know how far you are into the game, so I won't spoil you on the details.
The Sky games never do anything whatsoever to indicate why Estelle would love Joshua. Joshua is incredibly bland and generic and boring and he's never said anything remotely unique or interesting at any point in his life, and certainly not ever to Estelle.
So she loves him why, exactly? And where exactly in the Sky games is this explained? (I contend the answer is nowhere; it simply isn't).
Anyone who has actually been in love before could attest that loving someone isn't due to one thing from one big event. It's the little things built up over time. The game doesn't delve much into why Estelle loves Joshua. It just simply tells us that she does and we're meant to not question why that is.
As for my best girl.... it seems to change from game to game depending on how much growth a character has, what kind of interactions we get with them during the game, etc.
CS1: Laura
CS2: Alisa
CS3: probably Sara
I personally Like Alisa & Laura (Maybe Laura more) but they're the main 2 female characters, so it makes sense why I'd be more likely to gravitate towards them. Although, Fie is pretty cute.
Yee, she's only 15 in CS1. I mean cute as a pat on the head sort of way. Just like Tita.
