Maybe make it harder to research, so you need several of the missions where you acquire evidence/data from computer terminals to cipher out the headquarters location?
The ambush mission needs some control over where you place your troops. With full reveal of enemy troops it is trivial to take all shotguns and end the entire mission on turn 1.
The recover soldiers mission would be nice as one to see repeated as it is a nice resource bump but not as crazy as $300k cash. It could be adjusted by giving cleaner guns instead of cash, or something (I got more accelerated rifles from the cleaner base than I'll ever need so clearly those can be given as loot instead of SMG's).
The VIP escort mission sucks in that there is only a couple of maps and once you've seen them all it is just the same tedious run across the same map.
Taking an idea from XCOM1 the the rival org sometimes crashed missions against the aliens. If you were to encounter cleaners coming to the aid of a crashed scout in the mid game that would be quite a twist.
There's an ambush mission? Damn, did I really defeat the cleaners THAT fast..?
Please allow the cleaners to actual grow if you don't take down the headquarters. Let their tech improve, and please let them generate more missions. They are an interesting part of the game, and I would love to fight them longer than we currently can.
