To much cloud cover
Loving the game, keep it up! There is however to much cloud cover, 2 hours of gamplay in and I still havent been able to go above low altitude due to every single mission having cloud cover. The one time I did go higher was as an evasive manever to emergency dive as 3 engines were on fire. Anyone else had this problem or is it just bad RNG for me.

I think variation in cloud cover would be a good idea. As for flight level, if you're heading in broadly the right direction, you should pop up to medium altitude for a while to stay above flak.

Also, once your navigator is at Level 8, he/she can navigate using the stars.

As above. You do not need to have navigation updates if you are heading in the right direction.

Use recon and find areas without flak to go lower if you need a navigation update. You can also just drop down anywhere if you feel you need to get a fix on your position.

Getting close to the target using emergency dive to get below cloud cover works well. Drop down quickly head towards the target, drop bombs, use boost to get back above the flak and quickly target the nav beacon heading back home before your navigator can not navigate again.

There is a skill for the navigator that allows you to navitgate at high altitude at night.

You operate effectively above the cloud in high altitude during the night, you will need a level 8 navigator who has celestial navigation skill, a crew equips with warm gears (above 42F) and oxygen bottles.

Also, the higher your navigator is, the easier of a time he has navigating at mid-altitude. If it's decently clear, he'll still push out updates (at a slow rate). There's a ground visibility meter so once he gets to around 6-7, you should start heading to mid altitude when you can.

Navigate by the Stars only works above mid altitude.
