Spoiler Alert
After the Water Tower you meet up with Hakon before going to the central loop.
When you arrive, you'll suddenly be under attack at the same time you learn about Hakon's dirty little secret. Aiden will then have to make a choice about how he feels about Hakon and how you deal with the sudden ambush.
Help Hakon with his wound
Beyond the potential to be very mad at Hakon, this choice has more far-reaching implications than you'd expect. Both choices will end up with you leaving Hakon to forge on alone, but you'll either depart on so-so terms or really bad terms.
Helping Hakon with his wound will earn his gratitude, even if Aiden makes it clear he's done teaming up. Hakon will give you some additional tips and info about the sniper you're facing, as well as some additional tips.
Leaving Hakon to his fate
Leaving Hakon to his fate will put a huge dent in your relationship, after everything you've done together, and you won't bother to help him at all.
Regardless of your choice, you'll meet Hakon again much later in the story, when he's back to working for the Renegades. If you were nice to him previously, you can convince him not to fight with you, but if you left him to die, he'll try to kill you and all conversations will fall on deaf ears.
The true importance of this comes at the end of the game, as you'll need to make a choice whether to save someone from blowing up at the cost of the city, or let them sacrifice themselves. If Hakon still lives, he'll rescue the person for you and they'll both survive - as will the city. It's also worth noting that you're forced to meet Hakon later in the story if you help Frank with the GNC Tower, but if you help Jean instead, you'll get a side quest where Hakon shows up. If you skip the side quest, you'll only see him at the very end of the game, and he'll forgive you for abandoning him, which means he'll help with the last minute rescue.

Saving him can give you the best possible ending in the game
Nice try, but leave your sword and shield by the door. I followed EVERY decision to the letter to NOT kill Harkon. PSA: If your weapon effects kill Harkon, not only does he die - but the quest doesn't finish. There was no follow on, the quest can't be completed, and it's now stuck on fighting him. BUT, there is no Harkon to fight now. Tried restarting the game, but no fix. So before you go soft core yelling "DEBOOOOOOONKED!!" Get a little more info.
