If there is an option to leave Villador and go off into the sunset like you can promise Hakon (I'll take it). (haven't finished the game yet, but I can tell both factions are overall terrible, but there are decent people within both factions.

The one quest with the sleazy salesmen and the tainted water highlighted this.
your choice is hardrailed in when the Water seller tried to make a deal with you. I wanted to lie to the water broker then tell the truth to the Sleazy Salesman as the Salesman seems to be genuine despite being a greaseball.
Another case was with Barney and him being accused of murdering the PK leader. So you find the bit of skin that was cut out from Lucas's arm with the tattoo inside Barneys apartment. Still that doesn't make him immediately guilty.
I seriously hated Barney and wasn't sad when he died. Still the whole situation when the PKs arrested him and told him he would hang without even investigating further (that is a post-apocalyptic world for you) I was not happy about that as I suspected someone else was involved and more digging should've been done.
It didn't really matter as Barney escaped somehow (I still have no idea how) and ended up getting killed by me in a fight. The fact that Sophie didn't even mention it later when I asked her about the doctor was also disappointing - I mean I killed her brother...
Anyway I think the worst decision they made with the PKs was replacing Aitor about 30% into the game with Jack Matt shortly after you make the decision whether you side with survivors or PKs. Aitor was a sympathetic character. Jack Matt and Juan weren't. And Frank as well was a douche. It felt I only had bad choices at my disposal so I sided with (what I thought) was the least bad choice => Jack Matt. And yes I killed Jack later after believing the "Butcher" that he wasn't responsible and Jack accusing Aiden of being a Renegade now...
The thing is just so rushed at that point and poorly thought out that it is hard to take anything serious anymore...
In my game, I had heard about the PK crossbow, and that I needed to give over 4 zones to them to get it. I gave the first zone to the PKs, not thinking anything would happen. The Bazaar died. All those interesting people, the cute little girl who had the Lazarus, that woman and her problem kids. All dead, or gone to who knows where. So I could have a f'n crossbow. I didn't think the PKs would let the Bazaar people die of dehydration, but they did.
I began to come across PK groups 'helping' people. Mainly by threatening them into doing and saying what they wanted. In one case, someone had been attacked and the PKs were questioning them about it, while passive aggressively threatening them to do as they were being told and to 'be grateful they were getting helped at all' (basically telling the person they should be kissing ass for the PKs even taking the time to do what they claim they're there for). Another was some guy who's biomarker was on the fritz. The guard was heavily implying he was going to kill the guy 'just to be safe'. With swarms of virals all around, down on the ground level, this PK was harassing one lone unturned person for a blinking biomarker, as if his change would cause some issue.
This was with only two zones given over. I can;t imagine the sh!t they're gonna get up to by the time they control 4.
The way I see it, if you're going to blame ALL of the Survivors for how f'n Barney acts, then you have more to think about than just which faction to choose, like 'Do I feel ok with causing dozens of people to die from a lack of water for a crossbow'? It turns out I'm not, but it's also too late to reverse my decision without restarting my entire game.
Give me a single example of a good likable character on the survivors side during the first third of the game in the starting zones before you reach the zentral loop.
It's actually not too late, you can just add the console from Nexus, and add the crossbow. And delete the mod, and your save is 100% fine.
Nothing is ever said that Williams might not be in control or that something else might be going on. Also Jack Matt supposedly was the one refusing the order to bomb and kill civillians which is why he's leading the PKs even though he was only a minor more or less incompetent officer before the plague started.
The whole thing was overall pretty consistent until the epilogue started and everything is thrown out of the window. Suddenly Williams is just controlling a few loyal men but is sitting inside the Renegade fortress. Also the twist is that supposedly Jack Matt bombed the city and Williams refused to do it initially and this why he never finished the job.
However this turn of events is never backed by anything you encounter during the normal playthrough. Even with audio tapes I found (I found about half of them) it was never mentioned or hinted at in any way.
So either hints are hidden somewhere and I just missed it or this is just a weird twist for the sake of having a twist towards the end to make Jack Matt and the PKs the actual villains while throughout the game the Renegades were the only ones really being the villains (next to the zombies).
The whole thing is a huge mess...
But what doesn't make sense in this game storywise is that you can help one faction and give all provinces to them through the entire game(survivors and PKs, since you can't give anything to the Renegades) but the other faction will ignore it and won't become hostile to you.
An example: If you side with the PKs early in the story and give the water tower to them, you kind of screwed the survivors at the Bazaar, but you haven't performed a direct attack on them so they will mention how they consider you a traitor but will not attack you which imo does make sense in this case. However if you side with the survivors you help them blow the PKs windmill which produces electricity and without it, their UV lights turn off and the infected kill them in the tunnels, which in this case is a direct hostile action towards this faction and should have resulted in you being placed on a PK hit list and attacked whenever you encounter them, yet the PKs ignore this and you can continue freely moving through their territory and interacting with them.
Also if I am not mistaken the only decision which determines which faction takes control of the city is to whom you hand over the VNC tower. So theoretically you can side with the survivors, give all provinces to them, leaving them with 90% control of the city and the PKs with 10%, but give the VNC tower to the PKs and they will somehow magically be able to take over the city despite controlling only a small chunk of territory within the city and vice versa.
The survivors ending is considered the only good ending, yet people hate them because of the way they were portrayed on several occasions. First they tried to hang you which is kind of understandable from their POV since you were moments away from turning and you weren't wearing an inhibitor, however they could have atleast tried to help like Hakon did which ended up saving you. Barney is probably the worst character when it comes to the survivors, although if you side with the survivors he does kinda warm up to you in the end and even calls you a bro, but still. The point I'm making here is that probably most of the survivors are good and friendly people, but the few individuals the game directly introduced you to were rude and hostile to you, which gives the impression that every single survivor is like that.
Also a few minor corrections:
If you paid attention and listened to what the NPCs say in some of the sidequests, is that there was some kind of verbal agreement or understanding between the Colonel and other factions that they wouldn't attack each other's territory. They tell you that it doesn't make sense and is illogical why the Colonel was peaceful for many years and then suddenly out of nowhere the Renegades started attacking people and that perhaps its not the Colonel who is leading these Renegades, implying that someone else is acting against the Colonel's orders. Later you find out that the Renegades causing havoc are working for Waltz and not the Colonel, while the few Renegades still loyal to the Colonel are located in his HQ and are not carrying out raids.
As for the other point Jack Matt never bombed the city, it was without doubt the Colonel who did it. Matt was even against the bombing as he didn't believe it would succeed which in the end he was correct about. However it is implied through some of the audio tapes that Matt was warned ahead of time about the bombing by the Colonel and was even ordered to issue an evacuation order which if i understand correctly would have prevented casualties in the army and most of the 2 million uninfected people in the city could have been transported by the army to a safe location before the bombing, but Matt refused to issue the order. The reason for that is that apparently Matt had a personal beef with the Colonel and hated him, so afterwards he claimed that the Colonel never warned him about the bombing and was able to launch the rebellion against him, because everyone blamed solely the Colonel for the disaster and believed Matt. Juan also mentions Matt's role in the disaster by refusing to issue the evacuation order if he gets hanged.
The entire point of the bombing was to deploy a gas which would wipe out the remaining infected inside the city and vaccinate the uninfected population, making them safe from the virus. However there is a comic that I've watched on youtube, where the scientists who developed the gas warned the army that it has only 80% chance of working as intended and that they would require atleast 1 more day to increase the efficiency to 99%, but the army including the Colonel ignored them.
I don't understand why the army didn't try move the healthy population to one side of the city and then deploy some speakers or something to make loud noise in the other part of the city, drawing the infected there and then wiping them out in an air strike, instead they went ahead with a very dangerous and risky plan.
Also in the same video it was said that before the Black Monday the Colonel was respected amongst the army and may have had good intentions but due to his incompetence and refusal to listen to the advice of the researchers caused disaster in the end. So basically the Colonel who through most of the game is called the Butcher may actually have been a decent person, while Matt is presented as a good or neutral character, yet the more information you find out about him, the more he seems to be a horrible person, because he could have saved most of the city, but due to personal gain refused.

TL;DR;
Faction choices don't matter that much. Regardless whether you side with the survivors or the PKs and give all land to them, the other side ignores all of this and still treats you in a friendly manner. Also the Colonel and Jack Matt are both responsible for the destruction of most of the city prior to the events in the main game. Personally I like the worldbuilding, factions and the various info/lore you find in the game through various tapes or conversations with the NPCs about the Villedor and the events that happened during the Fall and to the city, I think that Waltz was an interesting villain that could have been utilized and explored more, but I wasn't really that invested or didn't care that much about the entire plot revolving around the main character looking for his sister who he can't save in the end anyways and it would have prob been more interesting if the story of Aiden and his reasons for coming to Villedor were about something else.
