Aiden had two choices to end up with the storyline, destroying the X13 to save Mia in another way (she did not make it at the end), or saving Lawan and Hakon by destroying The City.

Waltz is not Aiden's dad. Aiden lost his memory, but seems like he was too close to MIa that realised that she is his little sister since he lost his memory due to the experiment. Aiden is not related to them.
