I'm also wondering if we need to complete all of the quests the first map before progressing to the second area, or if this is a bug, or if it's just temporary until we progress the main quest further.
The game says you can go back and do any missed side quests, etc. after you finish the story. but, it's not quite there to the point where it lets us do EVERYTHING we missed. I'm looking forward to new game plus too, so I can run through again and make different choices without having to start completely over at ground zero.

I don't know -for certain- that this is true, but people seem to think the water tower is the point of no return. If this is true this is really aggregating, and to add insult to injury the side quests -stay- in your journal and on the map. Mocking you for your failure to anticipate just how capricious this game really is.
I think the game designers chose it deliberately so as to punish us for playing their game. It's some kinda self-hatred they're projecting onto us for being foolish enough to pay money and spend time playing this game.
Once you finish the quest that gives you access to Central Loop you will not be able to finish any quests from the main starter area. This happened to me and because I did not do several side quest before getting access to Central Loop i could see the quest markers, but I could not talk to npcs about the quests anymore once i had access to Central Loop. So i restarted the game and the second time around I made sure to finish all side quests in the starter area before doing the quest to get access to Central Loop.
BTW, if you finish all side quests in starter area before getting access to Central Loop you will reach level/rank 5. At least i did and unfortunately most main quests in Central loop give you rewards for level/rank 3 only.
