i thought it was only dormant in their system until it was turned on or something by the chemicals they were using in the labs

Hmmmmmm. I hope they do make something that brings Aiden and Crane together. That would be cool. Aiden sounds so much like Crane. I noticed it first time i heard his voice in the trailers. I love Aidens voice and character.

The Canon Ending of Dying Light 1
next, let’s talk about the ending that led to the events in Dying Light 2: Stay Human. In this ending, you decided not to nuke Harran in an effort to save everyone in it. You stay true to your mission and fight The Mother. The Mother infects you with the serum but doesn’t kill you in the process. This gives you a chance to kill her once and for all.

Kyle heads back, thinking that the worst is over and that the serum wouldn’t transform him into a sentient volatile. As the sun sets, Kyle slowly loses control of himself as he transforms into a volatile right next to a mom and her children just outside of the border, which spreads the virus outside of Harran and causes the outbreak to happen.

15 years later, the events of Dying Light 2: Stay Human happen. From this ending, we can see that Kyle becomes a volatile and is most likely dead at this point. Since this is the canon ending, there’s no reason for us to believe that Kyle Crane is still alive.

Retconned in 2, as stated in intro for 2 this is a new strain of the virus created by the GRE as they again attempted to weaponize it for profit.

Even if Crane did what he was asked during the last segment of the DLC that doesn't necessarily mean the world would have been safe. As far as the peoples of Villedor know, the second outbreak started in a GRE lab. But as the town was already on lock down there's no way to know if that's an assumption or fact.
Except if I missed something there's simply now way to know which ending is canon. All we know is that ultimately the virus wasn't contained.
