We already have plenty of games where the MC is some near invincible superhero who defeats hordes of enemies and barely gets hurt. Vulnerable heroes are a tiny minority that I appreciate. The only one who had any realistic chance to go up against guns was Daniel. And at the side of the road there was a real risk of those dudes calling the cops on him if he didn't play along, which might have prevented him from his goal: reaching Daniel. Made total sense in my book.
As for the church scene, there was an option to kill the cult leader but I don't know how to achieve it as I didn't go down that path. There is also an option to open the cell of the two racist vigilantes near the end and kill them.
But I still played it and I can see where you are coming from, because if anything, Sean´s existence proves how important relateble characters are for this franchise.
Sean is a whiny, little b****. His tone, his demeanor, his actions, he was a punching ball the whole game, to a level that it was so stupid that I never felt bad for him because I did not care for such a loser.
