You stick to one moral choice and stay with that.
Sure you can try prio missions, if you're lucky you get a mission with 15 moral points.
Or you go for prophecy story, gives you again moral choices.
Bear in mind though that the puritan/radical path are a decisions that are mutually exclusive. As you progress towards one extreme you move further from the other.
If your play style leans towards that of 'min/max' then may I suggest you look at the various perks before playing through the story missions.
