Basically it will do the job regardless - even if it looks like it's not.
Fluid cars seem like a bit of an afterthought in general though. Apparently they were added in later, after trains had been in the game for a while. You can get more capacity by packaging the fluids and putting the packages in a boxcar, which makes no sense. They never went back and added fluid trucks either.
my initial thought when i saw this was why doesnt it just do the same animation as the initial load by putting the tanker back in the box, and making some kind of glugging noise, and taking it back out. that's literally what i was expecting to see to be honest lol sans the noise; i dont really 'need' that. the alternate is just there being a refill port on the side of the boxes that line up with one on the tanker for refilling. it doesn't have to be super realistic just not so game-y. at the end of the day, it doesnt matter all that much, i would even go so far as to say it's kind of a nitpick born out of enjoyment of the game.
