What will limit you is the belts, as only so many resources can fit on a belt at once. Later, you will research better belts, which helps.
Use the storage containers however you want. You can feed belts into and out of containers, so they can become supply buffers. Also, using containers is how you can put things onto a belt if you don't have a factory. In the early game, you can store as much as you like: as you make progress anything that you've stored at this stage of the game will get used up in more complex factories, so don't worry too much about the early resources. A bigger set of decisions relates to how you are going to move all of that stuff: more belts (Yesss! Precioussss!!!), trucks, trains, drones, and so on. Worry about that later.
Belt capacity (or pipe) is always your limit - you won't run out of material - just amount you can use at a time is your limit.
There's no perfect way to do it - just build to suit your needs.
I find it helpful for organizing to make different things in different locations. Doing that also gives you room to expand when you inevitably realize you need more of some part. The map is very large, so there's no reason not to expand outwards and/or upwards.
As for your last question, that's the best you can do for now. When you discover something, you'll unlock the dimensional depot which gives you a MUCH better way to do it.
And I highly recommend watching some videos for beginners. There are many tips that can help you play, but again, play the way you want. There is no wrong way to play this game.
Something like that :
My objcective is a machine producing reinforced iron plate at 100% of his capacity.
For that, I need 30 plate/min and 60 screw/min
For 30 plates/min I need 45 ingot/min
For 60 screw/min I need 15 rod/min
For 15 rod/min I need 15 ingots/min
So I need 60 ingots for this production line.
Then now I know all of that, I start building.
5 screw constructors feed 2 rotor assemblers
3 screw constructors feed 2 reinforced plate assembler.
Use closed modules
Oh wow two tapes you say... I only ever found the DRG tape.
Dedicate an iron node to only making screws, belt those into a group of say 4 or 5 industrial storage containers, and then to a truck stop or train station, that will deliver these anywhere they are needed. So a nice little factory named "Screw You!" takes care of the entire factory map ;o) (this can of course be upgraded over time to make sure it can keep pace with the need!)
