Nodes never run out. The only resource that is limited is you.
It is highly recommended to have your machines running all the time. Get yourself a storage container at the end of every line so you can stock up on anything when you need it, or send any excess materials into an Awesome Sink to generate points to earn coupons for unlocks in the Awesome Shop.
The only finite resources are Leaves, Wood, Flower Petals, and afaik, Mycelia. You will, eventually, have chopped all flora in the world if you keep at it long enough. But you shouldn't need to chop even a quarter of it, let alone all of it.
While probably the result of a bug, there are a number of "trees" in the Dune Desert that are not destroyed by the Chainsaw, but still provide their yields every time you use it on them. Until such time as this is fixed, you have access to an infinite source of Mycelia, since they are a fungus rather than a tree and yield Mycelia instead of Wood (you'll still get wood from the bushes in the chainsaw's AoE).
Plants aren't supposed to respawn, but due to bugs sometimes they do.
