Automated Miner blueprint
This alternate blueprint seems to be simply inferior to the standard recipe. It's producing the same amount at 2/3rds the rate while costing significantly more resources. What am I missing here?

What you are missing is that there IS a blueprint. It gives you the ability to produce miners with resources so you can automate the production of miners, my guess is that there will be items that require miners for production in future updates.

Oh, okay. I guess the 1.5 per minute is what confused me. Why would a recipe that can't be automated even have a production rate listed?

From where do you get the 1.5 per minute? In the manufacturer it says 1 per minute.

It can be automated in the manufacturer.

In the tooltip for the portable miner it has a production rate of 1.5 per minute.

Typically for deciding which alternate blueprint to choose I will hover over the produced item to do a quick comparison of the recipes. I was actually not aware that there were some recipes that were ONLY manually crafted.

I just got these 3 not long ago. https://imgur.com/a/FchSq1i

Iron alloy takes double the iron ore + 2 random copper for 10 per minute less output than just using 2 smelters.

Pure copper uses 6 times more copper and water?? to output only 7.5 per minute more than the standard recipe.

These recipes must be like a bad luck draw right? Why would you ever use them.

Look a the amount of items produced... the iron ingot gives you 5 for the price of 4 ores (as opposed to the usual 1 for 1) and the copper ingot gives you more than double of the usual amount, at the cost of water (a nearly limitless resource).

Ok. Now I understand, yes there are several items that you only can hand craft.

If you read the tool tip you would have noticed that it says "Equipment Workshop" and not any manufacturers.

If you think about it for a second... the 1.5 per minute is so wrong it is silly. You can make 30 a minute with the Equipment Workshop.
The displaying of 1.5 per minute is probably some remanence of really early development figures that has not been updated.

I understand they more than double the outputted resource. I'm just looking at the raw output and how easy it is to incorporate into the factory. There's way more nodes on the map than I'll ever use, it's much easier to use simple recipes and keep tapping another resource node. Who wants to deal with liquids just to make more copper? Ironically thinking about how abundant copper is on the map has made me rethink the iron alloy recipe.

Like cast screws was a great recipe, It simplified multiple production lines by removing constructors that were making iron rods. It also only used 12.5/m more iron ore for 10/m more screws.

I tend to agree. But maybe with a certain large factory setup, you could end up requiring a crapton of copper or something... I haven't run into that issue personally, but if someone did, than adding a water extractor in the mix to double copper output is a nice option to have.

Well, that depends on how big your factory is. Its not wrong to want to huild a small scale factory, but its also not wrong to want a very big factory. Some people actually mine all mineral from their world, some people dont do that but they are mining all nearby metal and find it easier to build a slightly more complicated setup than building some sort of truck/train delivery setup from some far away node.
