To ensure there are no breaks in the track. Sometimes a section will look connected but is not. If you find one delete and replace.
Also make sure your stations are pointing in the correct direction. When you place you get a large arrow.

Second, try to fill the time table. Ex, instead of station A and station B, try to go to station B first before station A night work.
Third, make sure both stations have power. If one of them didn't have power it means it didn't connect properly. Since power can travel by rail, other stations should also have power when you only connect power to one of them.
I only deal with forward running trains with loops to turn around so this might not be an issue. However If it's a forward / reverse line is the rear engine hanging outside the station or did you place one of those block stations down?

I personally really like trains, running track in anything but the most simple of setups can be maddening!
Not sure if fixed in 1.0, but I remember a typical T intersection I would have to place the track parts in very specific order, otherwise the train would just stop on the track.
Quite a bit of situations like that, cause frustration. Where the track looks fine but won't work... or for example a 360 circle won't connect unless you do it a certain way etc.
