Please don't jump all over me. I'm not trying to say you're wrong. I have no idea how they are doing things. However, it almost sounds counter-intuitive. Why would removing items from the map, increase its size?
Update: Nevermind. Found the answer on Reddit.
You can't. You simply can't. The trees don't exist anywhere in a save. Only when you remove a tree, a "record" of the removed three is added to the save. So, you can do the opposite: you can remove the records of removed trees from a save to have all the trees regrow, but you can't remove existing trees from a save. No mods exist for this as far as I know. Besides, your save times will seriously become ridiculously long. You *will* care.
I removed once about one biome's worth of trees, with nukes, for the sake of experiment, and my save grew over 10MB and save times were over 10 seconds. This is pretty annoying.
If "nature gets in the way" you simply need to build high up, this is your only option to avoid trees, to build above them. Also, such flat platforms make building much easier than dealing with the uneven terrain.

About video: He was all the time laughing about the own things he said. Irritating. Either he finds himself very funny or it's a kind of 'negative psychology': He knew he has bad News and sold it as funny ones.
I just tested that:
Saved it before dishing out 15 Nobelisks: 1313 KB
Saved it after distributing all 15 Nobelisks, right before hitting the trigger: 1317 KB
Saved it right after the 15 explosions: 1332 KB
My brain is numb now, but it was for science :)
I did my test for the Holy Catholic Church (15 Nobelisks had to suffice)
This is how it is, but it's goint to change according to GrandDadPurple who watched the video.
