If everything unloads at one station you could just filter the mixed item station output through a smart/prog splitter
The timetable for each train is where you set what is picked up or dropped off at each station and each train has its own settings. If a train is supposed to drop off something, it doesn't care which freight station lines up with the car that's holding that item, it'll drop it off at that stop.
Are you sure you saved your station settings and the trains's timetable instead of discarding them or click the 'X' to close any of the the windows? Did you click on the item to select whether it was being dropped off or picked up? Check your timetable again to make sure everything is correct and was saved.
I just gave this a run by having 2 trains with one car each run through 4 stations each with only one platform, each with extra items in the stations and the cars all mixed that should not have been picked up or dropped off. After the loop, the items that should have been left in the stations and cars were still there and the items that should have been picked up and dropped off were.
