I try to line up the bottom corners of the hitboxes.
And I just place the water extractor in the water, and use my wasd keys to move tiny amounts until it is as close to the foundations as possible. Then I just go down the line. Usually that's fine for 3 or 4 in a row. Anything more than that and I'd probably want to line them up visually with a foundation somehow to keep it consistent.
I do something very similar to this.
I build a row of foundations on either end of the row (perpendicular to the proposed Extractor row), and then build two rows of pipes 20m apart from end-to-end (along the length of the Extractor row).
The pipes act as a corral of sorts and prevent the Extractors from meandering. The foundations are just for pipe alignment.
