But there's really not that big of an issue if your base is messy so long as you can get around
I still remember making a base that was a total spaghetti mess and I couldn't get around it easily, so my solution was to just make a hypertube transport system around it, nice & easy.
There is no real reason to make everything at the same spot. It just makes everything super complicated. Unless you enjoy making complicated stuff. In that case, just go for it, but forget about clean layouts.
The last iteration I actually made a big platform above the ground. Now all my factory production will run there nice and tidy. No weird bends, no clipping, just pure satisfaction.
