You can see the full details of the patch here, but essentially, what it did was fix the very same issue SK was primarily needed for, being the wrong resolution/aspect ratio when playing in fullscreen(and in fact, the SK version that featured specific fixes for this game was called FAR, Fix Automata Resolution), as well as adding Global Illumination setting(which was another thing SK/FAR gave control to), and adding borderless setting.
Everything other thing the patch did is very minimal, as the texture update was only to UI textures to support 4K resolution(essentially, to make them more sharp at higher display resolutions), and the 60fps cutscene change didn't really change them in practice, as while they're now technically 60fps instead of 30, all they did was doubling each frame while halving its duration, so if before they were A_B_C_D_etc(where each letter is a frame and _ is the time it passes before moving onto the next frame), now it's AABBCCDD etc, so they still very much look identical to 30fps.
So...the best experience in 2023 is the same as before, HD textures, and Special K cause it's needed to inject the HD textures, nothing changed.
Just make sure you use a controller (only if you use a PS controller you need the mod that changes the icons for the buttons)
To get a better performance, use SMAA antialiasing, not MSAA
