Flower/Lunar Tear Theory, other thoughts. [DrakeNieR Spoilers]
So there is The Flower in the Drakengard universe. The malevolent entity that created the Intoners to ruin the world and brought further chaos to the "world of dragons," theorized to have been an agent of the watcher or the gods as it's left to interpretation.

Then there is the Lunar Tear in NieR games. Supposedly it has certain powers, but I don't think any powers are observed. It does, however, glow brightly.

So here's my thought. The Drakengard world is presumably free of The Flower's direct influence as a result of the canon ending, having been taken into our world with the Queen-Beast. During the days of high maso levels, the flower exerted a stronger force, with the legion resembling the effects of Red Eye Disease that The Flower caused. It likely interfered with Project Gestalt, Emil, and Halua, creating a minimal chance of human triumph and maximal chance of desolation.

As time passed and Maso decayed, The Flower perhaps started losing control. In a world rife with magic, it thrived, but in a world bereft of it, it probably sought ways of resisting its own demise. This could have been by reducing itself to many smaller copies to reduce metabolism and cover a wider area. In all its victories, it would not win this time.

As for the idea it has the powers of wish, I'd say that some time into the age of cloning itself, an unintended consequence of its ability to influence being split so many times along with diminishing maso levels logically results in diminished function. Maybe to the point it began to only start the process of manipulation. Granting "a deal with the devil" became simply granting.

Considering there is only enough maso left to facilitate things like the regen and weapon storage/retrieval for YoRHa androids, or other misc such as machine transformation (Adam/Eve) or the tower (collective machine creation), there is not enough for more advanced magic. The Flowers by this point are long past the days of even mere granting, and have simply become glowing flowers and a flower like any other.

Tangentially, I predict Emil may have split from his sister because of Ihe Flower/Lunar Tears. Side note, one of Halua's main stories is titled "The Stone Flower." Maybe she was the cause of the machine network's ego.

The final form of The Flower resembles the Queen-Beast. The Queen-Beast summoned watchers as did the Intoners, and also used song. Kaine saw a "massive flower" after experiencing The Forest of Myth with Emil, described as looking like a lunar tear.

The only way to halt the influence imbued to The Flower is to cut down its agents, as Zero recognized; the Intoners, the Queen-Beast, the Legion, the scientists, Halua/Emil.
