2- Most of the sidequests do dissapear when you reach a certain point of the game, these could be said to be not really important for the purpose of only finishing the game, but they still are for the overall experience once again.
3- Idk if I understood you correctly but you dont have to play the game 3 times to finish it, just once. As you may know for the main story of the game you have to go through the ending A, B, C, D and E then you could say you finished automata for the first time.
Now you are currently in the journey of ending B.

And about the replaying the game 3 times, I was talking about Continuing the save file that I finished as 2B where I would be playing as 9S and playing his perspective of Ending A so basically like replaying the whole game again but with some differences in missions because im playing as 9S now . After finishing as 9S (Killing Eve or its probably different from 2B's perspective im not really sure., Im still playing as 9S and just arrived from resistance camp) I would have to continue playing the game again.
I saw this info somewhere on google. Because, after I finished Ending A I thought that the game feels very short, finished it around 14hrs. That's why I looked up on google and see if that's all the game offers and I found out that there really is more to it. I didn't read everything on the site to avoid spoilers so the info that I gathered are probably wrong. Also I saw youtube thumbnails where they are playing as A2. I didnt watch the videos because again, Im avoiding spoilers lol
All i know is, After getting Ending A I have to continue playing the save file that I finished as 2B so I could play as 9S and play his perspective of Ending A. Then after finishing the events of Ending A as 9S I would have to continue playing again to progress on the story.
But, as an advice, you reall shouldn't skip side quests, on the contrary, you should do most of them as they appear on the map before proceding onto the next main quest.
This is cause side quests contain most of the lore, background information, and world/character building that will greatly enhance the story and make it easier to follow, and a lot of the information you get in some side quests will eventually tie back into main aspects of the main story, to the point where a late main plot development will seem completely out of nowhere without the information you obtain in some side quests. Still, the game is never direct and straight forward about this, you'll get extra info, but you will still need to connect the dots.
On top of this, side quests are the main source of exp and upgrade materials, to the point where skipping most/all side quests will almost certainly result in being severely underleveled in later sections of the game where you won't be able to go around to farm exp and level up and you'll be stuck in a main quest against enemies that will be literally tens of levels above yours.
For these reasons, for all intents and purposes this is practically a side quest based game, as side quests aren't simply side unrelated stuff, they're literally an integral aspect of the main story, of the gameplay progression, and of the overall game experience.
It's not an exaggeration to say that if you only do main quests, your experience with the game will be extremely subpar compared to how it would be if you instead do the side quests as you progress(instead of leaving them for later).
Regarding doing side quests as 2B or A2, you don't really have a lot of control on that, because while 2B and 9S share some side quests, A2 has her own set of side quests, and the same goes for 9S, and most if not all of 9S's ones are extremely important.
So, basically, while some side quests can be done either as 2B or 9S, others are exclusive to 2B, others are exclusive to 9S, and others are exclusive to A2, and in most cases, the ones that are exclusive to a specific character are extremely importnat for the main plot.
In this context it's not really 'beating the same game three times.'
You play through to the credits and get A.
You start again in B but things are different. You play as a different character and the parts of the story where that character wasn't around are different, plus you view additional scenes. So it's different in terms of gameplay and at some points also story.
Then from there it's new content.
