UGH, I would settle for a mod at this point
It's basically two things:
A)Trope color coded for convenience: beige color schemes represent the "logical world" of an android. You're playing a character which happens to be an electronic device(android), so they have software and memory like your PC. Beige schemes are used to represent your character android perception when they are managing their internal software or "moving around" memory spaces.
B)Theme: using videogames as storytelling to it's full potential, it doesn't matter if it creates discomfort in the player when it's for a purpose. Almost everthing(some exceptions happen) that's seen in game is what your android character actually sees/perceives.
The game menu isn't a player interface in this game, it's actually 2B's Operative System Configuration App and "Opening the Menu" equals to "Instruct 2B to Open her OS Configuration App". The game doesn't really has a section in which 9S explains how to set up herself navigating through the game menu without a reason, it's because of this, it's something called integrating videogame concepts into the narrative.
Dark Souls does it too by integrating death/resurrection mechanics into it's lore: this game will do this trick much more often taking advantage of the aforementioned: you are playing an electronic device.
You could say that the android could change the visual theme of their OS like you can IRL(Windows). Sadly it appears they can't.
Story wise a range of color schemes could be allowed for UI putting a setting, it would still fit the idea it's the android's software. But the game uses too other color schemes to convey things.
So basically this game has this "trouble": since color schemes are used to convey certain things allowing the player to change color schemes at will it's a dangerous move. It's intentional too, the game, I insist, takes a priority on delivering the story using everything it can even if it means discomforting the player.
The Map issue is very intentional: there's one NPC in the Resistance Camp which serves as deliverer of tips for the game which funnily enough allows you to ask the question on the map and he gives you basically the asnwer. I commend you to go to the source directly.
