Do different variations of same machine count towards unit data?

Like how there's a medium flyer and medium flyer kamikaze unit or there being 4 different types of the enhanced linked sphere type (thorn, drill, gun, and saw equipped types). If all variations of the same machine still count as 1 to the game then I'm at 94% and don't know what I'm missing after looking at the wiki.

Yes, they do counts, and it's not 1 but something like 0.6 afaik.

like one variation of a machine counts as 0.6%? Also how can I tell what variations am I missing then?

Go to your list of machines then when you go to one that has varieties, you should be able to scroll through it to see the other varieties.
