Do you use FAR and its built-in fps cap remover? This has been reported as a cause for all sorts of game-breaking bugs/glitches so disabling this fps cap remover should do the trick.
Additionally, try saving after you have defended Pascal's village. There is a save area close to the location of this fight (City Ruins: Near the Tower). Do not use the quick save option of the save station or the pause menu. Instead, pause the game, navigate to "System" tab and use the save option there which allows you to choose another save slot.
