Special K, the underlying framework the mod is built on, has many input-processing options to correct cursor behavior in games. This game did not require any of those to be turned on and the shipping configuration should not include any changes to mouse cursor.
You may wish to try the available input options under Input Management | Mouse Cursor.
There is special behavior in the game where the mouse cursor stops being visible if a gamepad is plugged in and you are outside of menus. I did not create this behavior, but I can offer a possible override.
There may or may not be a section referred to as "Enable / Disable Devices" under Input Management. If that section exists, you can make the game change its mouse cursor behavior by completely disabling gamepad support.
If that section is not there, I can give you a beta key to use the latest release of Special K on Steam, it includes the FAR mod as well as 3 years of additional development since this all happened :)
I have no idea on the in-game cursor instead of the Windows one though, I installed FAR as soon as I saw the game not displaying at the correct ratio(hence before actually starting the game), so I never even seen the game cursor cause I use a gamepad.
There is always the chance you won't(there are some people who have no issues without FAR), but it's still recomended.
