What were you when you start at the prologue?
Did you overwrote your old save file with chapter select?
If so, did you load the file on which Ending C or D were saved on?
You can choose chapter select through this menu. You can redo stuff that you missed. After you tie all loose ends, redo the final battle by choosing the other character.
Yes and no. Choosing 9S will trigger ending D, but that is not the final ending yet. After that, you'll unlock the real final battle then see ending E, which is the true ending. However, I do advise that you take care of all your unfinished business before that. Like the Colosseum challenges and some side quests if you really had to.
In my opinion, ending E should really be the last thing you do in the game.
It is not completely free roam. You can only access portions of the map that is unlocked during that chapter. For example, if you choose a chapter with 2B as a character, you won't have access to the tower. If you choose a chapter before the Goliath battle in the city ruins, you won't have access to the flooded city and forest kingdom.
You can access chapter select from the main menu>continue>select save slot 1/2/3>chapter select
I'm just reading it that you feel like you need to go back through more than you do in order to get the two final endings.
