But to answer in order :
- for androids, genitalia are optional parts, they don't come with it, but it can be "added" to their body if they choose so. In that sense, it's most likely that neither 2B nor 9S have them, since they never talk about it, and they belong to Yorha, an organisation whose motto is "emotions are prohibited", but who knows?
- well, as I said, official Yoko Taro interview, so it's pretty much information at that point (even though it's Yoko Taro so you can't be sure, maybe he's trolling us!)
- 2B, 9S, and A2 are definitly part of Yorha. Yorha is precisely the organisation that uses new gen androids. A2 was a prototype of this first gen (hence her berserker mode).
- I think you slightly misunderstood something. Androids older than Yorha were already almost impossible to tell apart from normal humans. Yorha androids specificity is that...their design integrates some of the machine lifeform technology, aka their "cores". It's not really said what this implies, but Yorha androids appear to have a higher sense of free will than older androids that are often really obedient and don't rebel much. For example, the Devola and Popola models that we encounter, while knowing that they were unfairly punished for the sins of older Devola and Popola models, accept their fate. Or take Anemone, still leading the Resistance, even after being basically betrayed by the android Command Center. On the other side, we encounter lots of Yorha deserters and traitors, A2 and 9S also end up rebelling against Yorha.
But on the "how" androids are made, technologically speaking...well, we can see glimpses of that when we see the damaged androids taht we can temporally recruit. Apparently, there is a body made of metal and/or plastic that functions with oil and electricity, and is covered by a layer that replicate human flesh.
