The fight at his house gets you a weapon, which obviously is required to have all weapons.
Then after upgrading it to max level along with every other weapon, you can start the quest for ending Y, which is the 2nd fight against Emil (kinda). Keep in mind that ending Y is missable, google how to get it and how to do the thief fight.
Make sure you bought everything you need. Otherwise he may never appear again even while selecting chapters (not confirmed).
Be advised to save before starting the sixth step in the same save slot or even better in a free one.
1. Steal a mask inside his lair.
2. (Optional?) Find and talk to him within the City`s ruins.
3. Hack his chest inside the lair.
4. Encounter and fight him near an entrance.
5. Upgrade all weapons. Proceed to the Commercial facility and meet him there.
6. Then proceed to the same place you fought a centipede-like machine with A2 near the Desert : Center terminal.
7. Defeat and let him self-destruct (this leads to Y)
8. Reload. Defeat him the second time and do the opposite.
9. ....
10. Profit!
I am not sure whether he will appear again or not as you switch to chapters after getting his ending. Try to complete the quest with lunar tears first. Not so hard as upgrading all weapons.
You have to complete Emil's memory first before doing Emil's determination. and like what Hide said, do Ending Y first before completing Emil's determination. Doing the latter first will make ending Y unobtainable
