So I just collected all the intel chips for the Resistance contact. However, I got a message saying that a YoRHa member with chips just went missing, and when I asked the contact about it he told me to keep the chips. However, I still have the ablitity to give them to him. Should I hold onto the chips and resolve the quest another way, or am I supposed to give the chips to him anyway?

It's your prerogative on what is the correct thing to do.

If you are curious you can save the game, then pass him the chips and witness the consequence of that.

Give him the chips. There's a couple more stages to the quest after you do that.
