Ending D is the best ending

Personally, I enjoyed ending D the most because most of the machines/androids emulated the worst aspects of humanity. There was an opportunity to improve upon the human condition and yet they fell into the same patterns, especially 9s.

He is killed because he knows too much, which isn’t unusual. If we know too much how long would it a take for a 3-letter organization to cause us to experience an "accidental suicide." Nothing tragic about that, what's tragic is that he doesn’t learn.

Yes, his memories get wiped but we know that with enough reminders they come back. I don't understand how he didn't pause and think "She kills me because I know too much, which causes her grief, therefore I'll refrain from snooping and prepare for the future."
2E can't do anything because she’s an assassin and its "blood in, blood out" (which is how assassination cells typically operate, no tragedy here) and A2 can't do anything because she’s supposed to be dead per the Yorha development cycle (Nothing odd about this either, old models are recycled as newer ones come out).

Maybe he could have backed-up their data offline as well so when the backdoor triggered they could at least save themselves. Something other than repeating the same mistakes which makes him inferior to the non-networked machines.

The heroes of the story are the non-conformists: Pascal (Education), the forest king (Family and loyalty), the amusement park machines (love), the religious machines (Faith), Engel (Self-reflection), and the machines who committed suicide. All of them reflected upon the situation and determined that the current process doesn't work and tried something different but all of them met the same fate. Non-conformity is routinely persecuted. And yet all of them were wiser than 9s who has a ridiculous amount of information yet learned nothing.

Ending D showcases what happens when we fail to pause and think. Also, how he died was hilarious; 9S is not a combat model.

No, the machines as a whole survive and leave earth for some new world, implying an end to the war, besides well... humanity is already dead (killed by an android no less in the previous game) and the aliens were kind of d1ckheads. But hey maybe I am just simping for Adam and Eve cause I liked them more than the members of Yorha (Aside from 2B and 9S of course)

That is my favorite ending. 9S is my favorite character in the game and it was not an easy choice to make. 9S is just so human. I picked stay because seeing 9S from start to finish that is what I pictured him doing plus if you leave in the ark the real heroes won't be able to do their thing. All the curiosity and knowledge in the world can add up to absolutely nothing when dealing with all the emotional variables within humans.

There is a raid series in Final Fantasy XIV called YoRHa: Dark Apocalypse. At the end of the first raid, you fight against 9S, he is controlling all of the machines via hacking. According to Yoko Taro, the story of the raid is canon to the NieR series. So, I think 9S went on the ark, and the ark landed on this distant planet where we end up fighting him and the machines in FFXIV.

Remember that it's just my thought on the matter, doesn't mean it's real.
2B is also present in the raid series and she wasn't even given the opportunity like 9S was. So who knows what's really happening there.
It's also worth noting that the raid zones also taken from this game. The first one is called Copied Factory and it's like the Abandoned Factory. Second one is called Puppet's Bunker and it's the Bunker but crashed into a desert. The third and final raid isn't in the game yet, it will be coming sometime in the first half of next year.
