So she had been reformatting her partner's memories all along and of course he doesn't notice.... Hmmmmm....
Yup, quest of course foreshadowing what 2B's true purpose is.
I did think, by the way, about what would've happened if 9S told 2B that he had learned the truth about Project YoRHa before the final assault. She probably would have had to kill him right then and there. As a matter of fact, I believe that that was the entire reason the commander tells 9S the truth: she knew he'd go to 2B about it, and would then be killed, as per normal.
That's another good point. It was never really explained why she was speaking to him like that, was it?
To be fair the operator is never called by name, it might not be 21O. Especially since she was converted to a combat unit, she is likely no where near the bunker. But then again the special prize in in 21O's room.

I also just realized there is another one: When repairing A2's memory data, you get one of 2B's memories where the commander says, "normally we would call you... but we will call you 2B for now.
The one I'm still wondering about - when A2 kills 2B/E, the last thing she says is "take care of 9S". At first, I'm sure we all thought she was asking A2 to help 9S... but after learning the truth, could she have really meant "take care of..." as in "kill"?
This was also something I was considering. But I think, more than anything, she didn't want to kill 9S, so that contradicts what she said. And honestly, those very words cause A2 to stop attacking 9S.
When I first beat the game, that 2B/E twist felt unnecessary, but playing through the game a second time and noticing all these incredibly subtle hints have given me a newfound appreciation for it.
*Somebody correct me if I'm wrong, but the reveal at the end seemed to really imply that 2B/E had killed 9S models prior to the events of the game. Even if I'm wrong, the delivery still seems to imply to me that she knows she'll probably have to kill him at some point.
