Once you complete the game you can get an item that will remove the blindfold.
It represents their blindness towards the truth!
...but honestly, it's because Yoko Taro found it hot.
In-game explanation for that, as I recall, is that they weren't able to craft a new cybernetic eye in time for the op and ended up fitting him with the blindfold/eyepatch. That still provided extra visual perception, though, as it was fitted with cameras and sensors.
Was also wondering why some of the androids was blind folded,
But its actually make sense some way. Just like a advanced combat helmet with interface.
So basis its all the combat- and scanner androids there is wearing blindfold.
Now we only to know why the bunkers operators wear a face mask.
