After you get back from the desert during route B, it's sold by the chip vendor at resistance camp.
Basically, route A has you play as 2B, route B is for 9S, and route C is a major change, and where the story really continues. Do not give up on this game before experiencing route C.
Quest progress is saved/carried over if possible, and unique ones may show up as well, along with keeping everything like items, chips, levels, etc.
