To be perfectly honest i'm in the same boat as you are, but if there were explainations we should have heard about them after 7 years since the original NieR.
But i do not know if this is the case. The shades are also similar to ghosts form GiTS as in the souls of humans, so again i like to think of the concepts in both universes as quite similar and i like it.
They are human souls. In aotomata the androids strife for humans but have nothing of humens directly put into them.
